Then, what's the difference between the two systems?
The main difference is in the technologies being used. If you are planning on publishing a simple website without too many dynamic content, your best choice would be Linux, because it is more cost effective, and offers you all the tools and support you need. If you are planning on adding dynamic content (such as, but not limited to a website forum, a shopping cart system, etc...), you will need to decide what technology you will be using for this.
